Can having sex in unclean water (such as a pool or ocean) hurt the baby in early pregnancy?

No it shouldn't hurt the baby. The baby is very protected by the amniotic fluid and the uterus. The uterus is closed off by a mucous plug that keeps anything bad from entering the uterus!
